I'm using JSEXEC to run a js file in a dos batchfile. Do you see any harm in this procedure. It seems to be working ok, I just don't want to be causing unseen issues.

No, no issue. You don't need the "cd" line though, just run "\sbbs\exec\jsexec binkit -p" or if sbbs/exec is already in your path (it usually is), just "jsexec binkit -p".
